Welcome here! Yes they do this, kinda sounds like aliasing on a sample. If you could post an audio example, just to be sure, that would clear things up right away.

The M1 VST is very very close, although it is cleaner sounding because it does not emulate the DAC. Ideally you want both, right? Hard to tell from your description what the trafo behaviour is, but it would not be unusual for the trafo outputs to be higher than the voltage regulator output. That's what a voltage regulator is for. As you say, it's less likely that the trafo is at fault than the caps and/ or the silicon in the P...
