Using the Virus in TI-mode always was a real pain for me. For years there were huge sync issues and audio drop outs. Now it works (Mojave) but the latency is too big.
I prefer using the TI over MIDI and Audio I/O. Then the instrument is an absolute joy to use.

The pitched noise/whine on mine was coming from the pitch/Mod-wheel illumination. You can turn the light off in the config menu. Now I don't have any unusual noises.

Seems like you have two broken voices (2 out of 12). In 12 voice poly mode the assigner plays them in rotary fashion, that's why the patterns/keys are like that. There is a test mode where you can find out, which voices on which board these are. It's in the service manual. (Hold "write" during power...

Does not sound like a setup error to me. Possibly a broken voice on one of the boards. Can you tell if the erroneous sound comes from one of the boards (upper OR lower, or both)?
I would try to isolate the voice - maybe there's a test mode? (get the service manual...)

Yep, go slow. I don't know MidiOX but in some tools you can slow down the transmission speed. (I use Sysex Librarian)
I remember having lots of problems with that (even completely crashing my WS just before the gig!
) until I updated the WS to FW 3.19.

I don't know if the volume slider on the M1 was analog - I assume, yes. (Is it a stereo pot?)
Sounds like the right attenuator does not have contact to ground (to pull down the signal towards ground), check for broken/cracked traces or cables.

The filter is digital. Yup, it seems to be. I have checked in the service manual. They convert to 16 Bit and send the wave data to the TVF16 custom IC. I don't know what happens inside that one. The S-330 has a nice lo-fi sound, yes. But not that gritty, there's no harsh highs. On both my M1000s which had a quirky voice it was not due to a defective voice chip but always some minor stuff around them: shortened/failed capacitor, cold joint or even dead resistor.
Looking at the I/O descriptions of the voice chip's data sheet can narrow down the search.
