Have you put a scope on the power lines? I would definitely check those before doing what you mentioned. To me, this looks like the synth is having trouble achieving a stable 5V, so the unit is going in and out of RESET.

I would check the voltages on the CPU section of the main board. Did you disconnect any of the multiconductor cables from the headers when you swapped out the battery? I agree with garranimal. I repair synths for a living and I have seen a lot of bad things happen from novices taking on power supply issues. (I don't know what your level of knowledge and skill is.) It sounds like the jack is normally held at 0V when no cable is plugged in, which is pretty typical. I bet there is a bad connection to that jack. Check the solder pad where it terminates with the jack board. If there is a pin floating in that jack, it would probably cause that kind of craziness. -R...

You need to map CC messages to sysex using midi OX. I have had to do this with a lot of my old analogs such as the Roland JX series.
