What were you using for side-chaining? Just hardware? For DAW plugs it has been McDSP CompressorBank and Waves C1. Dupe and time-shift your trigger track or the resulting audio track to make it line up in time regardless of the latency?
I have had good success by sliding the trigger track for a sidechain comp back and forth to get different "thump" tones.

I think the MnM is still in the process of sneaking up on me...I have yet to really process it through external FX, and I suspect that will add a smile to a sunny day. It can bring the sound to places the MnM could never go, especially as it concerns analog dirt and modulations. Very much recommend...

Bass can sound good to me right from the source, but it never sounds great until it has some EQ and dynamics processing.
Often the compressor doesn't really change overall dynamic range - it is there more for the color it brings and the change it imparts to the attack envelope.

The insert path is looking for a line-level effect. The EHX Small Stone is not line-level - it is instrument-level - that is why the signal seems so soft. Fix your level and impedance issues, and you are good to go. You need to reamp on the way out to the pedal, and then use an active DI or DI plus ...

Am I correct in understanding, that the "short" setting offers clearer, brighter repeats than BBD delays usually do? That is how some of the demos sound, sort-of more tapelike sound, but you can't always be sure. At the short end, my Moog SuperDelay is fairly bright and crisp for a BBD delay. That ...
